Vor fünf Jahren richtete Godzilla im Kampf gegen zwei weiteren Titanen die Stadt San Francisco zugrunde. Forscherin Emma (Vera Farmiga) hat in der Zwischenzeit mit der Geheimorganisation Monarch das Kommunikationssystem ORCA entwickelt, mit dessen Hilfe sie mit den Titanen kommunizieren kann. Doch Terrorist Alan Jonah klaut den ORCA und entführt Emma sowie ihre Tochter Madison. Als dabei das dreiköpfige Drachenmonster King Ghidora aus dem Tiefschlaf erweckt wird, steht die Menschheit vor dem Abgrund.
